To Tel Aviv
The train from Jerusalem takes about 40 minutes and drops you in the city center. From there the beach, the market and Jaffa are within reach.
Between Jerusalem and Tel Aviv the train is the obvious choice. It leaves about every half hour, does not sit in traffic, and drops you in the center of the city. Below you will also find what to see.

Good to know
Tel Aviv has service late into the evening and night lines on weekends, so check Moovit.
On Shabbat most intercity lines do not run, so plan your return for a weekday.
If you are going back to Jerusalem the same day, take the train rather than the bus at rush hour.
